Michael Tsai - Blog - Resetting the volinfo.database
"From time to time, my SuperDuper backups fail with the error “Could not enable permissions for volume __ : please restart your Macintosh”. Unfortunately, restarting doesn’t usually help. The fix is to delete the volume information database:

sudo rm /var/db/volinfo.database

"The next time SuperDuper tries to enable ownership on the volume, the setting will stick, and SuperDuper will be able to complete the backup."

El Capitan's System Integrity Protection will shift utilities' functions | Macworld
Among some of the flagship apps that were affected by El Capitan’s System Integrity Protection: SuperDuper, Default Folder X, TotalFinder, and TotalSpaces.

Some updates, though: SuperDuper 2.8 (already out) and Default Folder X v5 (in beta?) will be able to run without System Integrity Protection.

Well, it looks like things can get a little weird in El Cap until you delete/recreate your scheduled backups in SuperDuper.
